As far as I can tell, all my photos are in the app on my Mac, but the iCloud numbers don't seem to add up. What I posted in another thread: I have 10,200 photos in my library, according to Aperture. I imported this library into the new Photos app, which also says I have 10,200 photos. So far so good. But only 3,000 photos have been uploaded to iCloud (according to 'Manage My Storage'), and a further 2,934 are currently being verrrrry slowly uploaded according to the Photos app. So there should be another 4000+ photos being uploaded, but apparently they're not.

I can now setup multiple sync connections and have only the changes sync. If your looking to keep your iPhoto/Photos collection in sync with a file structure, this is the program for you. FYI, its a one way sync, from iPhoto/Photos to your file structure.
